1. Ned is one of the most honorable people of the books, he also loves his wife.. so him having a bastard son just never made much sense.
2. The timing of Ned having a bastard son along with his sister perishing makes this possible. I *thought* she also made Ned promise her something, but I don't think it clarified what that 'promise' was upon her death.
3. Some of the Kingsguard were guarding Ned's sister (Rhaegar's girl or whatever) while Rhaegar was away in battle. I thought I read that kingsguard were only supposed to guard royalty. If I remember right, Rhaegar and her never were married before he died, so they could have been protecting 'royal blood' but it wasn't hers, it was their child.
4. It sounded like Rhaegar and Ned's sister actually loved each other, which means.. SEX... SEEEEEEX.... so the possibility of having a child is pretty great imo.
5. Symbolism of the "Ice & Fire" title. John SNOW has the last name of SNOW, he was raised in the cold snowy north, and also **spoiler again** Commander of the Nights Watch... which.... is on a Ice wall. Meanwhile Daenarys has a bunch of family sayings of "Fire this, and fire that". Also, her bloodline is resistant to fire. This sort of goes with one of the later sayings for Daenarys, something about the 2-3 dragon heads... which with Targaryen tradition.. *cough* they usually sorta inbreed hahaha.. which could make Jon Snow one of those heads.
On another note, Rhaegar may not have been such a bad person. You always hear from King Robert and people that were against the Targaryen's that Rhaegar was a monster like the Targaryen King was at the time, yet you hear from other people outside of the two warring parties that Rhaegar was actually a good person.
*It's been quite some time since I read the books now, been waiting forever for a Dance of Dragons.. forgetting some aspects of the books, which is good though. Means I can re-read it and it will feel fresh again.

Lyanna was Ned's sister, yes. Rhaegar indeed loved her; he rode passed his wife when he won the tourney at Harrenhall and bequethed Lyanna Stark with the crown of blue roses. Later Dany has a vision in the warlock's towers of a Blue flower on a wall of Ice. This can only mean the actual Wall. Jon is the Blue Flower, son to Lyanna Stark (Ice) and Rhaegar Targaryen (Fire); thusly,
A song of Ice and Fire. It just raises one more question. If Dany and the Targaryens come into power, Jon is technically, the one True King.
